With regards to building voyage from scratch, basically, you should be
looking into the voyage customization framework. 

This framework allows you to build a totally custom version of voyage
including or excluding whatever packages you wish and customizing the
configuration. Once you're done you'll have an 'image' of voyage which can
then be installed onto a CF card in the exact same manner as the standard
voyage build, in fact, as I understand it, Punky uses the customization
framework to build and configure the release version of voyage.

I haven't done any work with the framework myself but am looking to do so in
the coming weeks so I'm sure we'll be able to help one another out along the
way.

With regards to package installation, voyage is based on Debian, and
therefore we have good old apt to help us out, generally speaking you can
use any Debian packages or apt repositories and they work just fine.
