ext3 performs more write operations than ext2 as a result of it's
journaling features.  CF has a limited number of writes.  Do the math.
By itself it is not a big deal, but depending on the amount and
frequency of data that your app writes, ext3  will magnify the wear on
the drive.  The question should be what do you need?  Your needs should
drive your choice.  If data integrity is important than ext3 might fit
the bill.  If you are writing a lot of data, you may wish to investigate
 other storage options.

To be clear on my laptop, desktop, and servers,  I do use ext3.  I just
don't do this on my Alix machines.

On test systems I regularly have to write large pcap files, I use a NAS
box (CIFS) for this.
