I do not fully understand why but for some reason the onboard CF slot is
not allowing the kernel to scan for the disk label.

Its possible that the chip set used by you board for the CF card is not
fully supported by the kernel. The other option is that the CF card its
self is not compatible with the boards chip set.

This has been seen many times in the past.
