As I am in Canada I replace the Taiwanese mirror with one that is closer
to home.

There should be no difference other than performance. I actually
replace the tw mirror outright.

There are a couple of ways to do it. You can manually put things into
/etc/init.d/rc.local. For me the LEDs are controlled via
/etc/init.d/voyage-util

Can't help here, I don't use MySQL or httpd with voyage.

dnsmasq is also providing a DHCP and DNS server. So if there are no
client machines that require those services then you should be able to
disable it. I actually just remove it completely. In cases where I
need a DHCP and DNS server I prefer ISC DHCP3 and BIND.

Not sure what service is listening on 1723. "lsof -i:1723" will tell
you. Stopping dnsmasq will close ports 53 (DNS) and 68 (DHCP/BOOTP).
NFS uses port 111 so disabling portmapper will close that port (unless
you need it).
