I usually just use ddrescue to image my cards.  I also do not worry
about the wasted space.  I build the images for a baseline requirement,
and then just image.

There are some choices if you care about the wasted space.

1: resize after the fact with parted (or gparted if you have a machine
with a GUI)

2: create images for the various sizes of CF cards that you use.

3: partition manually, then rsync the file systems across.  You will
also need to reinstall GRUB.

Option 2 is probably the fastest and easiest solution.
